The most noticeable is the fenders. The custom has smaller fenders, both front and rear, and is about 40 lbs. lighter. There are other differences that are small, like the mirrors.
I think the basic bike is the same. The Classic has that traditional nostalgic look and the Custom a little more modern. Some of the difference may be metal fenders on the Classic, plastic on the Custom.
Correct me if I am wrong but I also believe that the Classic has mag wheels where as the Custom has laced wheels. Another item is the front wheel on the Custom is narrower making the front en lighter.

I have a vstar 650 classic and have spoked wheels. The custom also has spoked wheels. The larger cc bikes all have mag wheels. The stock seat on classic is thicker than custom.
Classic has longer front and rear fenders
thicker front forks
larger diameter headlight
thicker style more touring like seat
the Classic sort of mimics the Harley fat boy's style.
