The cross pipe helps scavenge the exhaust by pulsing the exhaust. It helps down low rpm torque but really only a small amount. It's more for a noise cancelation on bikes. I would just back out the PMS screws a bit and call it done.

Thanks. Turned both PMS from 2.5 to 3.5 turns.

But what about rear cylinder and rear exhaust getting very hot x10 times in comparison with front side? Even when bike is standing.
That Cylinder is probably running way lean. Could be plugged jets. What does that plug look like?

Front looks pretty good, has some color to it. The rear is running lean. Looks like the bike idled a bit before you cut it off last time you road it, that's were the black is coming from.
